From the general timeline I'm building in my head Just See it Over Easy AU takes place when Breakdown was first captured, or was around the second time?
As I did just make a joke about Unicron in my reblog but it got me thinking. When Breakdown finds out about the Chaos Bringer being the Earth's core he's going to have a "Oh, that makes so much sense" moment. XD
Since the show didn't address the MASSIVE implications of humanity literally evolving on the body of robot Satan I will, every time, everywhere, every when. Idk it's just a literal gold mine of content they're sitting on and the franchise has done nothing with it. I'm getting sidetracked, what my point was does this impact your story? It's okay if it doesn't I'm just curious.
Also I feel it needs mentioning with the whole one-sided codependency and the kids murderous tendencies with the looming threat of Miko in the Apex armor I can't really see this ending well. Yeah I know, fork found in the kitchen but actually thinking about the implications really paints a disturbing picture. While I don't think the kids would necessarily hurt the Autobots I do think they'll hurt themselves trying to kill the Decepticons. I'm imagining once they find out about the Autobot's views on their relationship they will double down. The logic goes: "Is this not enough for you? I'll try better" so they start trying to hunt down 'Cons. As you said as well the Autobots are emotional dummies and don't realize the problem so they're just trying to calm them down from their murder spree. As while they can't really judge the kids also really shouldn't be doing this.
The 'Cons are definitely going to be weirded out as these "unintelligent animals" are starting to hunt them down. As the kids with the help of some artifacts definitely could kill some Decepticons, it won't be easy but they could. Maybe it's something like Bayverse where they take out the eyes then target the vulnerable spots.
Plus eventually MECH is going to run out of soldiers and idk about you but I don't think they can just go back to their murder free life. This kinda stuff messes up a person in the head and they'll get addicted to the feeling. Be it the power, control, "fun," or usefulness etc. Even Raf who's more methodical about the whole thing it's still fucking him up. The brain- especially kids ones kinda mold around to dealing with traumatic situations which causes tons of problems. He might not feel like this is trauma but it is.
These kids are developing soooo many mental disorders.

The timeline does start around the first time Breakdown got captured by MECH, after the episodes Operation Breakdown and Crisscross. I like pretending that Miko wouldn't have to much of a problem convincing Raf that they need to off MECH, but Jack would need that anger from them kidnapping his mom and going after Arcee still fresh in his mind to start helping.
When Unicron makes his appearance Breakdown is going to laugh. Out of a sense of looming terror he refuses to unpack.
Unicron being earth will sorta impact my story. Cus like hypothetically when OP makes the connection humans are unicrons spawn he might have some sort of a moral crisis. And maybe it takes a hot minute for him to get on with putting unicron back to sleep. And maybe that extra day leaves earth on fire for a little to long. I know the kind of impact ur talking about though with humans being unicron spawn and all that, but I think I'd need a separate AU to truly express the effects the way I want. Alas I am not powerful enough to bring in the *cough* *cough* upgraded version of my very first au for tfp into this one. I have a concept for that though and I will one day show it off.
Yeah the kids are doing this because they desperately want to help. One day they're gonna take one something they can't handle in their own, and it's going to hurt.
Bayverse inspired children vs 'con. Hmmm. Yeah I like that, I'm gonna try to add that.
I guess yeah when MECH is gone they will still want to be useful, and i don't think they'd be as successful at killing 'cons solo, but they might try their hardest to wedge grenades between armor and protoform when they're fighting.
The 'bots could try to judge them for going after 'cons after they get over the reveal, but Optimus and Ratchet would stop it immediately. Optimus is constantly aware that the Autobot faction has committed atrocious and War crimes before much worse than what the kids do. In comparison to that he knows they'd be hypocrites to judge, and would regularly deliver speeches about how the children are only doing what they do to help them and make their lives just a little bit easier. Hes the first to understand exactly why the children kill.
Ratchet would simply throw hands at whatever idiot gets upset over the help.
