1.) The Joker has seen his share of Arkham directors, from the well-meaning to the sadistic, and he is perceptive enough to see that Alyce is of the latter breed. He enjoys taunting her and bantering with her, seemingly without holding any grudges for her position of authority.
2.) Any therapy sessions with Alyce would reveal, as usual, no information - however, he does speak with her, which is a marked difference from the usual silent treatment he gives the others.
3.) During his escape, he left his signature card in various places in her office, like potted plants, files, and light fixtures. She’ll probably be finding them for months.
