What if Chuck was always God but he didn’t know it? I mean what if God wanted to start over and he wiped his slate clean. He saves Chuck’s current vessel and gives him a new life with a sense of purpose since Sam and Dean are hunting once more. God knows how special the boys are even without a memory of his plan for them, so he hones in on their stories. Then after the whole apocalypse his memories resurface and since he feels like a failure he goes into hiding, explaining Chuck’s disappearance along with God’s. This also explains why he reappears when Amara comes into play, because he almost let the world end once and he doesn’t want to see it happen for real because he knows the boys wouldn’t be able to win that prize fight.
