Welp, we already know what kind of story this'll be. From the description, the town is centered around a 'school'.
Okay, so we have posters of a missing girl all through town & the sign by the police station. (In front of the event plaza you can dress as the main character jyk but I didn't notice until I left)
Roses and paths are pretty organized, and there are some relaxing pwps nearby.
But we all know Cuteland isn't your average 'sweet*cute' town since I normally do horror towns.
The first house.
This girl looks resemblant to the missing one (at least the eye shape). Now who is this 'mom' person?
Certain rooms are sealed off.

Portraits of Exo. Cameras are watching you with OBEY glaring at you from the exit sign.
This Mom isn't what she seems already.
It looks like they were closely monitoring you before you went missing.
Welp.
Mom kidnapped you. Poor thing.
Exo's portraits are all over the place, and all these dolls except one have a perfect apple placed in front of them.
So, the kidnapped girl was kidnapped and made into 'perfection' by 'Mom'. Already this place was giving me some bad vibes. (All these Dollys omg)
The basement is where shit gets freaky.
The lady over there is Mom.
And over there is you, Exo.
So it looks like this lab is where 'Mom' takes girl(s)? and performs experiments on them to look like what Exo appears to be. (Since this mummy-like waif is eyeballing Exo's portrait very closely). Further evidence that Mom searched for perfection. For what purpose? Not sure.
Now to the second house.
"Rotten fruit to dissolve my eyes." The only way I recognize that quote is from Dark Woods Circus (a Vocaloid song), which is sung by a 'deformed princess'. Exo doesn't look as she did when we first met her. Now, she seems a bit shaken up. It's evident that another major event occured.
Welp, the house is now decrepit. But we can access what was blocked off in the first house.To the upstairs!!!!
Oh fuck.
The doll is now wearing black and has the perfect apple. But she's got an axe. It's likely to be Exo's. Wait is that blood on the portrait
Ah shit it is.
She must've freaked out and broke everything.
.... I guess Mom was trying to hypnotize her while keeping her imprisoned until her metamorphosis was complete. So she could be perfect and whatnot.
I knew it she became self-aware. I guess it went like this: She saw the posters around town and likely on TV, and felt that that face was familiar, and eventually figured out that she isn't who her 'mother' says she is.
I was right, since Exo took place of the missing girl. So Exo=Missing Girl.

Now to stroll forlornly through a perfect apple orchard... to the last house.
Why does she have an eyepatch?...
I guess Exo rebelled and stabbed the shit out of her eye during dinner or smth.
A funeral? There's random pictures of villagers, so I assume the town is gathered for something pertaining to Exo.
Upstairs; It's a sealed off replica. There looks like another girl in a mummy dressing. But her dress is different than Exo's.
I'm guessing that Mother takes multiple girls to try to create her perfect daughter. Or smth.
Now there's a control room for this girl, so I guess this is the place where they monitor her every move. Mom's fuckin obsessed over her.
These look like 'failed' students. I doubt they're failed clones, since the missing posters are there and there's a whole lot of them.
One portrait is missing. .
Now, there was a room behind the organ, but I didn't realize it until I checked out another walkthrough.

It looks like someone's head. Perhaps 'Mom' caught Exo's acting out and decided to punish her and then leave the head in this basement to serve as a lesson to the other 'students'?
FINAL THOUGHTS/THEORIES:
My guess on this is that this was a twisted version of Madeline (the 90s-2000 cartoon about a group of somewhat-identical school children that lived under discipline), where Exo was one of the students that Mom tried to meld into the perfect children, which included physical alteration, brain-washing, and possibly forced memory suppression. She looked to end up as the same as the other girls; they eventually became aware that this woman wasn't who she portrayed herself to be and rebelled, likely running away. But 'Mom' always caught them and she'd likely kill them since she didn't want to be found out, and played as a nun of a school, considering her mansion has an organ and other religious references as the main room, and played it off as another funeral from a tragedy of the girls.
None of them ever did become perfect and remained so, and would explain the differently dressed girl upstairs. Mom takes girls and repeats the cycle, hoping that she can craft perfection.
