When you're aware of being a system, the symptoms tend to get worse, as with a lot of things, which means your brain has to figure out how to deal with these things. Often times, this means that you will get a headache, though not always, and it doesn't always stop when you're more used to it.

Common reasons you could get a headache include: too many people in front at once; too many people looking at front at once; switching; sometimes alters just get headaches when fronting. And how you define "too many people" can vary based on who is in front and how used to the experience they are.

It sucks, but it's normal. And not getting headaches doesn't mean you're not a system either, if this doesn't sound like you. It's different for everyone, this is just a common thing we've heard about and experienced, so don't freak out if you get a headache when dealing with system stuff.
