Imma go on a rant here (actually much shorter than the thought process in my head)
Spoilers ahead!
here's my thoughts on what canonically happens, and it'll be what I'll do
Before the party intervenes, we see in 1000AD the fiends still love Magus, but they lament that Magus didn't destroy the human race, "If only Lord Magus had destroyed the human race when he first brought forth lavos...", and you hear, "If lavos can be reawakened..." meaning that he did summon Lavos, REawakened, FIRST brought forth Lavos. He has stated that defeating Lavos was his life purpose, so we can confidently assume he fought Lavos. But as we see in the Ocean Palace- he didn't do all that well, he got whacked. So in his Keep we can assumed he failed, if he failed and survived surely his generals would be like "what the heck, Magus?" And then word would get out and it would tarnish his name. But we see that they love him in 1000AD. We can assume he failed and got crono-ed, beaten in a way where there isn't a body left for his best buddies to to figure out wtf happened. But lavos didn't wreak havoc on the world, so Magus must've had a backup spell to seal lavos away. He didn't care for the war, he cared about revenge, so I doubt he'd want to see more people suffering by lavos's metaphorical hand
Because this is a au I can do whatever the heck I want, so it wouldn't quite matter what I do, but I have three main different timelines, one where the party shows up, one where the party doesn't show up and Magus beats lavos, and one where the party doesn't show up but he gets whacked
