You make Batman sympathetic by making him be the kind of person the Joker needed to have in Thomas Wayne’s position. In other words, you Write Batman AS Batman.

Could very easily see a redemption initiation scene of Bruce reaching out to Arthur while he's at arkham state involving a call back to the magic wand scene, with the bars of Arthur's cell subbing for the fence of the manor
