This is an unambiguous rape reference. On top of being an absentee father, serial manipulator, and child sexual abuser, Gendo is also an incorrigible rapist.

We know Ritsuko and Gendo were having an ongoing affair as early as Episode 5. They rendezvoused for sex following the success of the Soul Salvage Project, and many times in between. Before the above exchange, Ritsuko laments she is no longer happy when they make love. But she pivots, bringing up a specific incident where—instead of making love like they usually do—Gendo “had his way” with her body instead.

Compounding her wounds from the rape, Gendo pawns Ritsuko off to SEELE. We don’t know what manner of degradation and suffering SEELE subjected her to, but they assured her: Gendo nominated her thinking she’d be “strong” enough to stand naked before SEELE and take whatever torture they had planned for her.
