Oooooh the boys figuring their shit out, let's get it:
1. Alistair and Rylen end up teaming up even despite the awkwardness of Rylen having seen more of Alistair and his Commander than he might have ever wanted. But they both know that if Cullen has been working too hard then it's up to the both of them to get him to stop working. Rylen clears his schedule and manages his troops, and Alistair... Well, Rylen doesn't ask about Alistair's end but he does get Cullen to usually quit working.
2. Cullen knows more than anybody that a lot of Alistair's jokes are a defense mechanism. He calls it out one time after they get back together and Alistair goes completely silent for a while, unable to counter the accusation and doesn't joke for a few days after. After that first time Cullen knows not to call it out again, but is always sure to quietly counter it so that Alistair can know he's been acknowledged.
3. They're both touch-starved and neither of them realizes except about each other: Cullen realizes that Alistair does everything he can to find a reason to touch him, and he doesn't shy away whenever it happens. Alistair, on the other hand, notices how still Cullen gets when he does touch him, like a settling.
4. They're not caught when they first get together but it doesn't take long for somebody to figure it out. It's actually Varric who does - he's talking with Alistair who's being his usual animated self when Cullen walks into the room and suddenly the blond has gone silent in a way that feels comfortable and settled. Now Varric, who is a romantic at heart, clocks it immediately and can't help but bring it up between the both of them. Everybody else knows soon after (and we all know there's a novel a few years later).
5. They're different people privately that nobody else actually knows about. When it's just the two of them, Alistair is able to drop the self-deprecating humor and need to be talking all the time, and Cullen is able to drop the rigidity of his military training and actually relax. They both smile more genuinely around just each other, and enjoy it being their own little secret.
+1: Their first fight comes one day when Cullen has been working just a little too hard and Alistair is just a little too pushy in his self-consciousness. Cullen makes a comment about Alistair that comes off just a little too sharp, and Alistair instead of addressing it instead closes up and makes a joke that's just a little too sharp. He disappears somewhere in Skyhold after that and it's hours and hours before Cullen finishes his work and deigns go look for him. By that time Alistair is all sarcasm and sharp tongue, and it's only resolved when they both miss the other too much to continue being mad at each other! (Don't worry, they work it out.)
