Red doesn't end up beating Team Rocket's boss Giovanni when the time comes to face him. The fact he lost so severely makes him stop battling. This means Team Rocket never disbanded.
Giovanni ends up defeating Blue and becomes Champion of the Indigo League. He wins in 15 minutes. Oak arrives in time to congratulate Blue, but still manages to chastise him.
May loses to Archie. Kyogre rages on.
Kyogre rages for 2 days before Steven Stone is called in, but he is defeated by Kyogre in the end
