What happened to the three APT trainsets(and the prototype trainset) in your universe?
This is going to be a very quick answer, but please be assured that more will come in due time.
The prototype APT and the Trainset consisting of 370 006 and 370 003 are preserved just as they are in our world.
It should be noted that each trainset consists of a rake of 6 carriages + a power car, with two put together to make a train. Because of the incredibly odd manner of, well, everything involving the APT, the trainset is actually all one "being" for lack of a better word - they have faces at both ends, but are actually the same person.
006/003 is in the Crewe Heritage Centre. He's missing half of his carriages and one power car, so he's not exactly thrilled with his life situation, but it beats being dead.
004/005 has never been seen since withdrawal. It's not known where he could have gone, considering the Trainset's massive length would have prevented escape via ferry boat, however a rumor/ghost story has often circulated around the Folkestone end of the Channel Tunnel - a ghostly passenger train races through the countryside at night and screams into the tunnel, never to be seen again.
001/002 has a very interesting story - it was reported as scrapped in 1986, however the location was unusual - BREL Crovan's Gate. Furthermore, many people reported riding on an APT on an isolated branch line out in the North West well into the 90's. Finally, when BR was dissolved, and the NWR spun off into its own operating company, one of the first things they did was update the Department for Transport on all locomotives currently operating. Included in the list was 370 001/370 002... (but that's a story for another time)
