There's a lot of logistics work to do after successfully effecting a change in government (aka winning a revolution). Luckily for Cody's emotional state, he can convince himself this is going to mess up the Sith's plans. Even if it's going to take a while for Palpatine to find out the clones aren't chipped anymore.
