Bluestar can be a pretty...harsh teacher. After a bad day of training, it's nice to have siblings who care.
How old were fire/flame/fawn when they were taken? Do they have any memories of their old family, aside from what others have told them?
Very young. Not old enough to be fully weaned and still blue-eyed so about 3-4 weeks or so.
They have about as much memory as Fireheart did in canon when he saw Princess. Enough to itch at their brain and unlock fuzzy memories. But it fades as they get older. So where Princess sees her birth family some moons older than Fireheart was when he first saw Princess, thus at least hinting of something in her mind, Fire doesn't meet Hope officially until he's a star and has no memory left of her.
Also they are not told anything aside from the fact that they were taken from a kittypet.
What is Fawn and Flame’s relationship like?
Close. They really love each other.
They both agree that the clans fundamentally need to change. They disagree on how to go about it. In that Flame wants to facilitate change while Fawn wants to leave the clans behind entirely. Fawn sticks around for her brothers' sake up until Tigerclaw's exile. What makes Flame more determined to change the clans is the last straw for Fawntail.
I'd be lying if I said there weren't some feelings of betrayal on Flame's part. Especially considering she left without warning. But he's fine with it (He is not fine with it but he respects it).
What does Fawn get up to after leaving the clans?
She eventually joins the Hope Colony and has an incredibly awkward reunion with her now-leader brother and son. Both of which are different kids of pissed at her.
As of now in my story planning, nothing especially bad happens to her.

What's the deal with Flame and Fawn?? Are they alive? Dead? The secret third option? Is Cloudtail a thing now or is he still debatably non-existent?
Fawntail is alive and leaves the clan at some point in TPB, leaving her littlest, sick kit with her mother-but-not-mother, Brindleface, after she catches her sneaking out. She joins the Hope Colony.
Cloudtail will exist, I just gotta figure out the timeline. He, Ash, and Fern might be born later than in canon. A lot of drama happens, and for its sake they might be born around the same time as Bramble and Tawny.
Flamesong dies, which kickstarts Fireheart's villain/revenge arc.
