This is a good question! It really depends on whether your HR contact is personally recruiting for the role or whether it's their colleague who is recruiting for the role. I would first reach out to your HR contact, and ask the question. If they tell you that they are responsible for recruiting for the role, I would send them my resume and not apply online because your HR contact would confirm receipt of your application. If it's their colleague or someone else in their company who is recruiting for the role, I would ask the HR contact to kindly pass my resume along, but because your application has moved onto a 3rd party and hence is a little removed to receive a confirmation of receipt, I would also apply online (just in case). Sure, it may seem silly to apply twice but you need to make sure that your resume got to its destination!
