To answer huynhd's question (or rather add to your comments), the Cipher no longer drops at all; you have a chance from getting those exotic weapons from the chest now. Also, you're guaranteed an exotic the first time you open the Prison chest. I'm also going to assume (but I could be wrong!) that Xur is going to start selling the bounty weapons (the ones moving forward to Year 2, that is) once TTK drops. Comments I've read in Bungie's armory makes it sound that way, at least.

What's the best way to get exotic weapons

Raids and Nightfalls are both good ways to drop exotics! (but not necessarily guaranteed) And of course, Xur sells an exotic weapon every weekend. If you’re looking to get exotic weapon bounties, all you can do is complete lots of bounties and hope you get one. Good luck!
