Does Protean Hydra's ability trigger off of Bioshift?
Yes.
Protean Hydra’s last ability doesn’t care why it’s losing counters, just that it is. Bioshift moving some number of counters from Protean Hydra to another creature will cause Protean Hydra’s last ability to trigger for each of the moved counters.
Clearly they just need more arrows.

With Protean Hydra, if it receives enough damage to remove all counters from it but you save it using Giant Growth, can you place double the amount of counters back onto it before the Giant Growth's effect disappears?
Yes.
The end phase of the turn is actually divided into two steps:
the end step — when players can use spells and abilities
the cleanup step — when “until end of turn” effects end, damage is removed from damaged creatures and the active player discards down to his or her maximum hand size.
In the situation you described, Protean Hydra’s delayed triggered abilities will trigger at the beginning of the end step. Then, after those abilities are all finished and the Hydra has its new counters, the effect from Giant Growth will end during the cleanup step.
