Sorry if this is rude, but did the whole Naegi despair Arc thing happen in this au because the characters seem to remember everything or not, and are only the games Canon to the au?

everything related to danganronpa is fair game, we pick and choose stuff from all the different manga and anime and bend canon around to work with the idea that everyone is alive. which means the entirety of danganronpa 3's future arc is not canon to our au (but the characters are), so no makoto despair stuff unfortunately.
