After the amoeba and Gordon is saying how Xar's skin must be really tough and Stain goes up to him and then just says "It's oily :)". Log could've just not heard Scorpy and chose not to respond after Wayne pointed it out, but until Log actively portrays Xar as opposed to physical contact and affection I take this to mean he is at the very least passively okay with it.
