Less chemistry than Bella and Edward. Wut.
If they want to play that game, then they need to get their parallels right. Bella was young and in love with Edward, someone much older than her, and then he fucked off out of the country "for her own good." which sent her into a soul crushing depression and made the walls she had even higher. Sound familiar?
And then like Emma, Bella spent time with another guy that fancied her and even made her feel happy. They were kindred spirits, they could see themselves in each other and they connected because of that.
Which one sounds more like Swanfire, and which one sounds more like Captain Swan? Hmm? I think this person just used the Twilight analogy because Twilight is a poorly written novel and Bella and Edward are one of the worst couples ever written. But one of the things that made the pairing poorly written is the fact that Bella told Jacob to shove it after he picked up the pieces, just to go back to the man that broke her in the first place. But Emma is a much stronger and more developed character than Bella is, their last name is probably the only thing they have in common. If Emma told Hook to shove it and went back to Neal, I believe that not only would that be an OOC act, but it would make her much less likable as a character. It would also piss a lot of people off (probably everyone but the SF shippers, let's be real about this.)
In short: Hook and Emma =\= Bella and Edward, if anything Neal and Emma = Bella and Edward.
