Idea 1: Juno decides to “reward” Desmond for his service.
We like to pit Desmond as Juno’s nemesis, but the truth is that in canon, she views Desmond as one of the few worthwhile humans. Not because she thinks he's worth anything, but because she successfully manipulated him into doing what she wanted.
So what if Juno decided to “reward” Desmond for being a good boy-- but of course, she can't have him running around and trying to stop her taking over the world, which the poor thing would obviously do, and just as obviously die trying.
so, to reward Desmond without having him somewhere he can interfere, she sends him to the past.
Specifically, since he has such a strong connection to his ancestor and all she sends him to Ezio.
Well, not so much to Ezio. It’s much tidier if she has a body here in the present, for certain plans she’s been cooking up. So she keeps Desmond’s body right where it is, and sends his mind back in time. And hey, look! Human that Desmond is intimately familiar with, handling an Apple of Eden in a place she has power!
Perfect.
Which is how Desmond ends up in the body of a 50-year-old Ezio in Roma, alone. Juno didn’t shove him in with Ezio, she burned him out to load Desmond in.
Desmond is--devastation doesn’t even cover it. He killed Ezio, he thinks. He killed Ezio. He killed Ezio and he’s walking around in his corpse and no one who cares for Ezio knows.
The worst part is, he has Ezio’s memories. He could let the Bleed rise up, sink under memories of this time and place and be an almost-perfect mimic. Let Desmond be nothing more than a ghost in back of his mind. No one would have to know.
But he knows. He knows who he is, and who he’s not. What he’s done. The idea of replacing Ezio with a facsimile of memory, of letting the man die for him and burying himself too, makes him sick.
Which leaves him this, tragedy. A misplaced revenant, come back all wrong, trying to pretend. Because how could he possibly tell everyone Ezio knew that the man they think he is is dead?
