It amuses me when people complain over River turning out to be Amy and Rory's daughter when if they'd take the time to look through the vantage point of the enemy, they'd realize that it was the best way to twist the multiple knives they've lodged in the Doctor's hearts for maximum damage.
His beloved little Amelia going through an entire pregnancy unknowingly, body poked and prodded in such a way to ensure she wouldn't have any other kids all while being married to a guy who definitely wanted kids.
The knowledge he gained that his beloved little Amelia's little girl grew up as a weapon, not a child. The way that he always interferes when there are children crying but he can't because interfering with little Melody's life meant rewriting River's future and he had already promised a lifetime ago not to change one line. He wouldn't dare. Because those were the last words she told him before she sacrificed herself for him, for them, for the life they shared.
Look at the guilt, the self-loathing. The way the Doctor genuinely believed no one would miss him if he just disappeared from the universe. His enemies would have been successful but River, oh River. Wonderful, glorious River. She had enough with being treated like a pawn. Now she's made her move and damn everyone who tells her she can't.
In the end, she acquiesced. She was going to kill him, even if it would hurt her more than the entire universe. But first! First she had to tell him, to show him that he is loved, by so many and so much, and by no one more than her.
All the twists and turns in the story of the Ponds' do make sense. Just... try looking at them from more than one point of view. Let's expand our minds for a bit.
