The fact that Eobard was erased is what opened the Singularity. It was going to erase this timeline from existence. However, we know Barry will stop it, meaning that they live in a paradox. Everything that happened still happened because even though Thawne was erased, the timeline wasn't and therefore everything he did is still in tact. Nothing much will have changed.
yeah that’s what i was assuming too, it wouldn’t make much sense otherwise. they’d be throwing away their first season in the process, which is obviously not going to happen.
