In the PC and Mac version of Mario is Missing, one of the locations visited by Luigi is the Guinness Brewery in Dublin, which uses this image as its background.
This is baffling since Guinness is famously a dark stout beer (nearly black in color), while the image depicts a regular light beer, in a way failing to correctly depict the one thing it was meant to be depicting.

A 1991 Toys "R" Us commercial featured live-action footage with video games superimposed over it, to illustrate lines such as "You couldn't get enough of it, you ate Nintendo, drank Nintendo, slept Nintendo" and "so now you can breathe Nintendo, love Nintendo, be Nintendo".
The Mario-related segments of the commercial feature surreal footage of boys eating a plate of Super Mario Bros. 2, drinking a glass of Super Mario Bros. 3, and physically turning into Super Mario World, respectively.

Toys ‘NiGHTS Into Dreams…’ SEGA Saturn
The files of Donkey Kong Country 3 contain an unused block of text that seems to contain most of Klubba's dialogue from Donkey Kong Country 2. However, the text has been pasted into the files haphazardly and without any formatting, resulting in a "stream of consciousness" style frenzied rant.
Note also that due to the random cropping of the text, it starts off with an incomplete phrase ("u have plenty of. lives!") and ends with an equally incomplete phrase ("Y'must be jokin if I'm gonna let ye across fer t").

Bizarre Lakitu variation drawn in the style of the Mario & Luigi series, posted by Masanori Sato, the illustrator for Mario & Luigi: Superstar Saga, on his Instagram account.
Whether this was used directly during the development of a game as concept art or is merely artwork based on his own ideas that did not make it into any game is unknown.

Star Fox Guard for the Wii U contains two enemy robots that reference the Mario series.
Left: the BOO Unit is based on a Boo, as evident by its name, white spherical shape and visible tongue. Interestingly, the way the front panel opens upward makes it resemble a triangular headband worn by ghosts in Japanese folklore (seen in Nintendo games e.g. with Wisp from the Animal Crossing series).
Right: the Nabbot is based on Nabbit. In addition to the similar appearance, they also steal resources, similarly to Nabbit.
