Unpopular opinion: Daenerys will without a doubt be a villain in the books, the major difference is that it will be written a lot better. In the books she is already becoming overly paranoid in A Dance with Dragons, and doing a bit of questionable stuff, so when it does happen in the books it wont be a huge shock.
