I believe it was that white Lily wasn't entirely dead dead at the time when she was in the glass coffin. Her souljam was still around in fragments and stuff. Just comatose

The beasts are likely fine. Their bodies are artificial shells. Smilk absorbed what was left of their power so they're prolly still in the tree or inside his head
