the events of 06 were erased but still showed Shadow already working for G.U.N. yet that doesn't seem to be the case in Generations

it could be a retcon or perhaps Shadow joined G.U.N. after the invasion while he figured out what to do with himself but ultimately decided that it wasn't for him

he could still be brought in for special missions as a "private consultant" or something

I could see, after the invasion, Tower allocating G.U.N. funding to make sure Shadow has a place to live as an apology for his behavior and as a thanks for his service of defeating Black Doom
