I initially thought that Luke sent Jess away (I missed the line when Miss Patty and Babette were talking about him) and when I realized he left on his own I thought it was because he couldn't face the whole town for what he did to Rory. And most specially because he couldn't face Rory's mom since she and Rory are really close and knowing that she'd never let Rory go out with him after what happen despite making sure Rory was okay. Leaving Stars Hollow was punishing himself for it.
