I just realized that in 401 when Sherlock finds the memory stick that says “A.G.R.A” the next thing we see is him meeting Mary somewhere (probably out of town) to show her what he found. The scene is pretty dark and it’s an old house. Sherlock might meet Mary there so that John wouldn’t notice and for Mary to decide what to do next. Mary runs off with the stick and hides. When Sherlock finds her he talks about mathematics and stuff but that’s not the point. The point is that he put something in the stick in order to determine her location. And then John steps in saying that it was his idea. Sherlock must have went John first. It’s a scene we didn’t get to see but we do know that John had the idea so imagine Sherlock, totally helpless. He actually does not know what to do - how not to hurt John. Sherlock goes to John and asks him for help because it’s always John. No one else, not even the wife that John chose above him. To help the man Sherlock cares about the most, Sherlock goes to the man he trust the most. He turns to the only man that could know what to do when even Sherlock Holmes doesn’t know how to proceed.
