It was dark because that's how it sees him. That means his reason was clouded by his dark possessiveness. Yeah, he is definitely heartbroken. He thought he had found a lover and partner in crime. He thought Will wouldn't try to turn him in but Hannibal betrayed Will first. First Season his brain is on fire. The second season is framed by Hannibal. Classic empathetic and narcissistic relationship. The narcissist wants Will dragged down to the bottom. But what surprises Hannibal in the end is that, Will became the dark empath. He does understand Hannibal enough that Will wants to run away with him. That's why Will chased him to Europe.
