My two cents on Samara saying there are only three Ardat-Yakshi would be that, as a whole, the Ardat-Yakshi are a shame for the Asari, so possibly she is hiding the existence of all the others from Shepard for that reason?

It’s possible. But then again, she is already admitting the worst (for her, I mean) so I really don’t know or see why giving a correct number is too much for her on a personal level.
