To answer your question, no Flowey doesn't find out that Clover’s alive before Frisk falls.
He kept to the Ruins, Waterfall, and New Home due to how generally unpleasant Snowdin, Hotland, and The Dunes are for him
The time range in which he was in the majority of the last of his 'playing every game' phases was from shortly after Clover died though about three years in.
Clover remembering these resets and the time spent in them is part of the reason their mental decay was so fast. They wanted to stay- it was the whole reason they came back to the Wild East after all- but... the disconnect of being soulless combined with reliving those hard days over and over was too much for them. If they were alone, the resets wouldn't matter as much.
They became The Ferrymin after Flowey had stopped resetting and shut himself in the Ruins with only brief exceptions to isolated caves of Waterfall and Snowdin (unfortunately) in order to toy with Papyrus. It was mostly coincidence/ intentional avoidance on The Ferrymin’s part after that that they never crossed paths. At least until he's following Frisk around.
After the True Pacifist ending, Clover is the one to go after Flowey as they care about him outside of Asriel. Flowey is... upset? perturbed? he feels the missed opportunity of being around another soulless being.
He also feels the small amounts of fading guilt that he can that he contributed to their downward spiral, which both made them more similar to himself and hurt them. Lots of potential complicated emotions involved.
