Mirta was never a witch. When she was younger and trying to befriend Lucy she lied saying she was a witch too so that they'd have something in common. As time went on Mirta never came clean about not being a witch because she thought her only friend would hate. Instead she just went along with Lucy, practicing dark magic and applying to cloud tower. Her grades were good enough for her to get in despite whatever issues she had committing to practicing darker spells. She had a lot of time to think after being turned into a pumpkin and decided once things were back to "normal" that'd she'd tell everyone the truth, she had been a fairy all along.
How did she do this? Well, her magic is illusion based so that help with covering any transformations she did or didn’t have. As for the staff being able to tell a witch from a fairy do to magic affinity they're there to teach the students how to use dark magic so if one student doesn't show strong signs of being proficient yet it's okay because Mirta’s a first year. If she had stayed at Cloud Tower it would have gotten more obvious as she got older/powerful.
