And I happen to know how to do that, if you use Paint Tool Sai. If you don't, then I have no idea how to help. xD If you use another program, then just ignore the rest of this post. But if you DO use Paint Tool Sai, continue reading~ So when you have your drawing, and your layer looks like this:
you select "preserve opacity"
And once you do that, pick another color and use your pen to color on that layer, and you will change the color of only the lines that are already there.
To go back to normal coloring, unselect "preserve opacity" and everything will go back to normal~ Hope I could help! If you have any other questions, let me know and I'll try to answer them~! ^u^
