Surprise, happiness and sadness
Franz was completely caught off guard when he first met Fran. Did that mean he was a grandfather now? He would ask himself. There was this child, that reminded him so much of his son, and even a bit of himself, when they were younger.
The hospital chaplain was happy to meet his, well grandson, introducing himself to Fran as Franz Weißschloss, Francis father.
But, Franz also felt sadness because, Fran, who looked so similar to Francis as he remembered his son, made Franz remember that he never saw his own son grow up and how much could have been avoided if he just, would have been there for Francis and Dotty.
I can see Franz giving Fran a hug and crying, both, because he was genuinely feeling happy and glad to have met Fran, yet also sad due of being reminded of the past he can't change.

what WOULD Thomas do with Fran once he learns that he is a clone of Francis?

Oh Thomas would do anything in his power to get Fran, even sending out the whole Broken Hearts Cult to get him.
After all, the child, can be used as leverage and "negotiation" to get Francis Whitlock. Whilst he does see in Fran Cottontail, clearly Fancis, Thomas would not hurt him, there is still, at least that tiny spark of benevolence in him that he would refuse hurting a child, even if he reminds him of Daniels murderer, that child is innocent. Maybe a small part of Thomas would tell himself it is wrong to kidnap a child for something another person had done, but the thought is cast aside quickly, sacrifices have to be made.
No, he wants the original Francis Whitlock to suffer for what he has done and taken from him.
