I remember when this was one of the few anime i was allowed to watch

I'm going to open this line of thought with the following declaration:

Megatron knew the shuttles were disappearing all along, and furthermore, knew why. 

Note how Rodimus' disappearance occurs concurrently with the time Megs is looking out the porthole. And he was looking to his peripheral to make sure no one else saw out (check the direction his optics are looking).

Megs is working on taking control of this group of Autobots.

Megs operates on two principles: bullying and culling. Bully everyone around him into obedience, cull whoever stands against him.

Nightbeat wears his confidence foundation over the top of his chassis – his ability to amaze everyone with his deduction work. Megs watches him place an enormous amount of pressure on himself to figure out what's happening.

And Megs makes sure to tell Nightbeat that he FAILED, even though technically he didn’t. And fuck’s sake, what the hell was he supposed to do about it their disappearing, even if he did know why? But Megs made sure he was saddled with the blame for it nonetheless, and absolutely no one else.

Just like that, Nightbeat is now the whipping boy. The example. 

And Megatron will only behave like that to Nightbeat, unless someone else begins to show signs of disobedience, and will introduce that same treatment to them, and if the abuse dynamics work like how they usually do, they will respond by immediately yielding to him.
