they're not blaming the entire population of the USA, they're blaming the system of oppression America thrives on. The flag represents this system/government, not the people. You don't say "I pledge allegiance to [the people living in America]".
it's still flag desecration, even if the action can be dismissed for protests. the flag symbolizes the country as a whole and the people happen to reside in the country, so it doesn't fully represent the system/government, you can't stop hatred by reciprocating it.
