Togakushi Ninja Museum is a great place in Nagano near ninja mountain (Mt Togakushi) it is said to be the birthplace of the ninja and there are various attractions showcasing original equipment and even a ninja house maze (complete with rotating walls and slanted floors) which you can find your way through.
