Another One Piece theory because I have brainrot SPOILERS FOR CHAPTER 1062.

I'm taking a guess here, but I strongly believe it - Vegapunk is ultimately good and wants to build machines to improve people's lives, but doesn't get the "funding" for it.
"Atlas" or Wrath, mentions this, while following their name sake and kicking the surrounding area. They have a machine that can make food out of just about anything, and a machine that can control any kind of climate, which could save and improve millions of lives - but, obviously, the government under Im doesn't want that. They want weapons. We see a shit-ton of weapons from Vegapunk, the new Seraphims, all the other PX models, but he/they barely get any funding for actual beneficial machines. Though Vegapunk works under the government, I believe he sees that funding as a necessity to create his works, and so he makes them their weapons as well.
Now, they're sending Lucci, Stussy, and Kaku to assassinate him and his separate forms, but leave everything in his labs intact. I think what's happening is they believe they've gotten everything they need from him alive, and that soon, he'll get too out of hand - Atlas showed that frustration. They don't need Vegapunk around if they have all the information they need on building these weapons.
As Bonney says, Kuma has become more and more robotic, to the point where he doesn't seem human anymore, and I think the government is ordering those changes to be made to him because of his revolutionary status, but need his DNA for powerful robots. But Vegapunk also granted Kuma's request to protect the Strawhats ship, which would clearly be a defiance of the government.
Vegapunk is the governments tool, and he knows that - if he stops he's worthless and disposable, but I think his point of view is if he can live long enough he can build these other machines to help people, so it's better for him to obey.
And now, with the government deciding to get rid of him, I wonder how much this is going to change the story. Vegapunk is notorious for a reason. I would not be surprised at all if he has fail-safes in all of his creations.
Very very interested (as always) to see where this will go, and to finally know more about Vegapunk!
