In any universe where Lysandre is defeated, the best case for Ruby is to be taken in by Sycamore. Someone who he trusts and can help with his powers. He misses Lysandre, but gets a happier and more stable life. 

Though he generally chooses not to train Pokémon. He can defend himself from any fights, and finds making something else fight for him distasteful.
