Just had an epiphany. I think I might know what’s going to happen to Mary. Putting it below the cut because some of you aren’t going to like this, but it just makes so much SENSE.
I mentioned this to a few people like @hideyourdemoneyes but there’s been a lot of creepy foreshadowing around Mary and it all revolves around Lucifer.
1) The uncanny imagery of Mary’s foot on Dean’s neck is almost identical to Lucifer!Sam pose in The End. (12.01 Keep Calm And Carry On and 5.04 The End)
2) The creepy crib scene with ghost baby crying. Sure, it was traumatic for Mary given her personal experiences but it was also eerily reminiscent of Nick’s introduction to Lucifer, where he heard his dead baby crying and then had a vision that included an empty crib with blood running from it (12.03 The Foundry and 5.01 Sympathy For The Devil)
5) First case out of the gate for her and Mary was possessed (12.03 The Foundry).
So, now, we have Lucifer going on his murder-chaos-kill spree (12.07 Rock Never Dies) where he doesn’t care about the damage he does and there is no way to stop him. He is also in need of a new vessel and wants one that will last (hello, the Winchester/Campbell family line makes amazing vessels, thank you very much and we had the John/Dean parallel with Michael and now possibly Mary/Sam with Lucifer).
And we have Mary who feels out of place and time, saying how much she misses John and is okay with dying (eventually) to get back to heaven. She also feels an enormous amount of guilt - that it is all her fault - about Azazel and Sam, and what ultimately happened to their whole family (12.01 Keep Calm And Carry On). Mary is also a person who wants to clean up “loose ends”, willing to leave her toddler and husband behind to hunt (12.06 Celebrating The Life Of Asa Fox).
Before, I thought that Lucifer might try to trick her into possession, but now, I think Mary is going to have her own “Swan Song”, offering herself up as bait, working with the boys to figure out a way to get Lucifer back in the box. Sam and Dean know she is unhappy and they’ve had some time with her, and I’m guessing that just like with Sam back in s5, they may realize, they don’t have much of a choice. They also have Billie the reaper, who has played such a prominent part, so perhaps she can pull Mary’s soul out and send it to heaven before it goes in the Cage.

(Let me leave you with a good thought.We know that Lucifer likes to come to potential vessels in dreams disguising himself as loved ones they’ve lost. Just maybe, we get JDM in a cameo as John? Please join me in a prayer circle for that.)
