FTM Trans Stephen Harry Potter! Au Part 2 (with the teaspoon of Ironstrange)
Part 1
So after Stephen graduates from Hogwarts
he knows that the answer for his transitioning doesn't lie in magic. It lies in a mixture of muggle medicine and magic. So further underwent years of study in medicine. Even with Stephen's photographic memory and high IQ, since he started on T as well with all the hormonal changes going on, it was difficult leaving magical studies all together and getting back into muggle way of studying but Stephen persevered.
The fact that he no longer had to write with quills was the only plus point.
In secret he would also help Wong who was training to be a Healer with all the notes he would make of how magic responds to muggle medical inputs.
Years of facing ridicule in the doctors community because of his trans identity and later being the object of jealously for his exceptional surgical dexterity (his secret was a little wandless magic here and there but what one doesn't know can't harm them) Stephen perfected the technique for a proper transitional surgery where the scars won't last long and no side effects would occur. A quick operation and you're finally in a body you belong.
Except, there was no one to help with it.
He asked Wong, who was Head Healor by this time but the wizard refused to condone this particular experiment. He maintained this would be a serious breach of the International Statue of Wizarding Secrecy and wouldn't budge.
Even Mordo being the strict disciplinarian he is wouldn't budge.
Stephen begged in front of them. They had seen it all , Stephen's struggle with his dysphoria but finally when there was an answer to it all, they wouldn't comply. It made Stephen angry and bitter and he vowed to do it on himself.
Except the day Stephen had been about to leave office, to isolate himself and get on with the operation a special case came in.
Tony Stark.
With shrapnel in his chest, the only thing keeping the muggle alive was the thing killing him.
Stephen initially refused. He was done being anyone else's Savior he needed to go and save himself, but Pepper Potts, alleged head of the Stark Industries (alleged because Stephen had no idea and neither did he care) incessantly begged him to head the surgery until he finally acquiesced to her request.

Even in the wizarding world being Trans is not exactly accepted. Even sex change spells were not that easy, most of them ended up with horrible results. The most perfect of them all was Polyjuice Potion and that only turned you to another person for an hour, nothing really noteworthy.
His entire life Stephen had battled this feeling of not belonging. Just plain not belonging. At first, he thought maybe it was because he was magic user in a family of muggles but two years into Hogwarts that feeling of estrangement never really left him.
Only after a lot of research and speculations did he realise it was because he was born in the wrong body. Because he was a boy who had been born with female parts. It took a long time for Stephen to even accept himself. His friends, Wong from Ravenclaw and Mordo from Gryffindor were the first ones he came out to and got accepted by but there was something still holding him back.
Except in his fifth year as he was climbing up the girls dormitory stairs to get to his bed after a particularly tiring practise session of Quidditch, the steps beneath his feet immediately turned into a slippery slope and he immediately slipped downstairs.
It was the first time in his life, Stephen felt happy about getting injured. There were tears in his as Mordo helped him up, grinning.
"You ok, Strange?"
Stephen looked back at him, eyes full of tears, a big smile on his face,
"Never better."
Over the next couple of days, the house elf's had supplied him with new school uniform that one wore underneath the robes and even McGonagall had assigned him a new bed in the boys dorm.
