I have no idea how to start this shit off but as you can see, the title explains itself. I will present my Honor Society omegaverse headcanons (aka; secondary genders and WHY i think it fits them and their stories) about multiple characters, but Micheal will have the biggest focus. So it's only obvious to start him.

Micheal is an Omega and I have many reason to believe that he would be one. And the first factor would be his role in the story.
Micheal is a classic nerd and loser with no friends and "no life" in Honor's words, and in the omegaverse, there's a common heirarchy; Alphas being at the top, and omegas at the bottom. And Micheal's school life let's us know that he is at the bottom of the food chain. He is the nerd who gets bullied and ridiculed whome no one expects anything from and no one knows anything about except for the fact that he's a lonely loser. It only makes sense that he also gets bullied for being a male omega, seeing as they are rare and there's not a lot of them, so he could also be seen as an anamoly, unusual and weird.
Moving on to his actions. He comes through with a plot twist at the end, tricking not only Honor but viewers as well with his manipulation tactics and intelligence and messing Honor's view of him which could also affect her view of the heirarchy because a simple omega has tricked her into thinking he was an innocent, kind, poor, submissive orphan but in reality he was just using her and manipulating her, which could highlight how he used his secondary gender and place in the heirarchy to his advantage against somebody like Honor. An Alpha (i will get to this one later). Basically, it's his badass omega moment where everybody underestimates him when in reality he's just 2 steps ahead. And it means that he doesn't follow the stereotypical definitions of what an omega is.
Lastly, let's talk about his goals. I mean, he manipulated Honor to get the Harvard scholarship, right? But we never understand why. He says "I wanna go to harvard" when Honor asks "What about me?" and thats about it, but since this is the omegaverse we're talking about, the reasons become more clear. Omegas are disrespected in society and this "Everybody at that school either wants to ignore and abuse me, so... I stopped trying to be liked by them." would explain Micheal's experience as an omega. A male omega specifically, and male omegas make a small percenatge of the population and that is on top of him being disabled (which is basically also a headcanon but its nice to incroprate gaten's disability onto another character he plays). So, in conclusion; Micheal -as a male omega- wants a better life for himself, and harvard is the key. It gives him the opportunity for change, more respect and a way out of this toxic life style and community in hopes of finding better for himself. Because being a rich kid won't cut it. And in a society not built for people like him, he needs to come through and prove himself.
