Dunno if it was intentional but the scene where in Scott and Stiles discuss the situation with the Darach and that it's time they tell the Sheriff about the supernatural after Deaton is taken, it's shot through the animal cages and for me adds to the feeling of being "boxed in" as they're out of options and need to tell John what's really going on
I am 80% sure it was a deliberate framing of the scene for precisely the reasons you're stating. Why? Because the room with the cat cages was used only three times in the entire series (if I've missed a scene, please correct me). Given the amount of time they spent in Deaton's place of business, I think it's not outrageous to assume that when the production went to that location it was deliberate.
The first time was in Wolf Moon (1x01), when Scott is at work, goes into the cat clinic, and the cats react badly. This was the first time someone reacted badly to his presence due to his becoming a werewolf. It wouldn't be the last. It's a consequence of what happened in the woods.
More salient to your point, however, is that the second and third scenes both happen in Season 3A, and this is why I believe the framing is deliberate. The first is in Tattoo (3x01) when the Sheriff goes to Deaton for information (!) because he doesn't understand what's happening with the animals in the town. Deaton shows him the massacred cats in their cages, and he proclaims one of those Teen Wolf Statements That Will Mean Two Things: "They did it to themselves."
Because when we move on to Currents (3x07) and the scene between Scott and Stiles among the cat cages, it is a foreshadowing of coming consequences. Let me share the dialogue:
Scott: We have to tell him. Stiles: You mean, like, tell him, tell him, or tell him something else that isn't telling him what I think you want to tell him? Scott: You know what I mean. Stiles: You remember how your mom reacted? She didn't look you in the eye for, like, a week. Scott: And she got over it, and... and it actually made us closer. Stiles: I don't know, dude. I mean, look at him. Come on, he's completely overwhelmed as it is. Scott: He's overwhelmed because he has no clue what's happening. He's got people dying in his town, the town that he's supposed to protect, and it's not his fault that he doesn't know what's happening. He's gonna find out sooner or later. Stiles: Yeah, but is now really the right time? Scott: What if not telling him now gets someone else killed? Stiles: What if telling him gets him killed, huh? I mean, okay, look, I get that Deaton's been like a father to you. I get that, okay? But this is m... Scott, this is my actual father. I can't... I can't lose both of my parents, all right? Not both of them. Scott: You're right. Stiles: No, I'm not. I'm not right. I'll tell him. Scott: I'll help you.
This entire dialogue is framed by the cat cages, as you pointed out. Scott and Stiles are boxed in by their own choices and they can't escape the consequences. Stiles has lied to and manipulated his father in order to keep Noah and others safe since the beginning of the show, but now he's running out of options, because the Sheriff can't ignore the deaths happening in his city. While he'll be spared the confrontation this day by Morrell, the day is coming soon when he will try to tell to his father only to be rejected and his father's attempt to find out the truth on his own will lead to his capture by the Darach.
Scott for his part, once again volunteers to share his secret with the Sheriff in order to help Stiles, but he also demonstrates he has a acquired a new perspective. He understands that the Sheriff is a protector who is not able to protect others due to what he doesn't know. He's beginning to think like someone who is responsible. His ability to take that perspective, and his ability to persuade Stiles to do the right thing, is part of the process that will lead him to become a True Alpha. But this scene shows that it's due to Scott's decisions -- there is no exterior force (especially not Deaton) propelling him to become the leader he will by the end of the season.
They did it to themselves.

Honestly I don't even just love the romantic element of Stiles and Lydia. I love everything about their relationship. They're just too perfect.
