Yes yes, it was established very early that Lilia is Silver's father, although never in front of the prefect or anyone outside of the group of Lilia, Sebek, Malleus, and Silver himself, with many instances of Silver accidentally calling Lilia "father" throughout the game ♪

※ Note: While Silver is constantly referring to Lilia as his father, Lilia has never referred to Silver as his son. The English-language translation added "son" to Lilia's dialogue during Spectral Soiree, but that did not canonically happen.

Updated Silver Facts Part 47: Silver and Idia (pt1)
According to Silver, Idia always gets flustered around him: we see them interact in a vignette where Idia compliments Silver’s “totally protagonist dialogue”, saying that he wishes he could say similarly cool things.
Silver encourages him to do so but Idia explains, “It only works when you say it.”
Idia happens upon Silver sleeping in the school’s courtyard and comments, “Wow, he’s seriously handsome. He looks like a prince when he’s sleeping.”
Idia insists he wasn’t watching Silver as he slept and again marvels at Silver’s ability to deliver “the most impassioned caping I’ve ever heard this side of a chat room”, telling Silver he is “so cool.”
Silver says that Idia’s tsum ran away the moment that it saw his face.
In a Glorious Masquerade voice line Idia says, “Silver looks so gallant no matter what he wears. Even this getup makes him look like some noble knight.”
In a parallel Glorious Masquerade voice line Silver says, “Idia mentioned that Fleur City had ‘extrovert energy.’ It's incredible the way he can pick up on things you can't see like that.”
Silver also says that Idia is intelligent, giving the example of Idia being able to concisely summarize what it was that he wanted to say during his birthday interview.
In a birthday vignette Silver says that he hardly ever saw any townsfolk when he was growing up and had no idea what their daily lives were like. Idia responds, “So you didn't have any contact other than your family? I can kinda relate to that.”
Silver invites Idia to join him and Sebek in training but Idia refuses, and again comments on Silver’s “whole dashing prince vibe.”
Silver and Sebek brute force their way into Ignihyde to kidnap Idia to Diasomnia for rehearsals of their Glorious Masquerade performance. Idia says that he will be upgrading their precision security system but
Lilia responds, “When someone tightens their defenses, we have but to increase our offensive force.”
Updated Silver Facts Part 12: Facial Expressions (pt2)
While trying to learn how to make facial expressions that are able to portray his emotions Sebek appears and, upon understanding the situation, invites Silver to train with him the school’s courtyard, saying, “You need not engage in any absurd facial exercises, because that’s not what you actually need.”
Their practice fights attract a crowd that includes the gossiping students from Silver’s class, who are surprised to see Silver smile as he compliments Sebek on his progress: “I'm kind of stunned at how loud and emphatic he is with that freshman. I thought he was all cool and aloof!”
The students overhear Lilia and Malleus discussing Silver, with Lilia observing that Silver’s smile must come from how pleased he is that Sebek is showing so much growth. Malleus follows with, “Silver has always been so empathetic, sharing in others' joys and sorrows.”
Lilia says that he conceals powerful emotions beneath his poker face but Malleus says, “I wouldn't say he actively conceals them, per se. I suspect he simply doesn't betray much emotion.”
Silver’s classmates are surprised by the thought that Silver actually does have feelings, telling him later that they never knew he was so cool.
Sebek explains this was all a part of his plan: “I figured if people saw you training, they'd never be able to call you expressionless.”
Updated Silver Facts Part 1: Irafuwa (Facepalm Brigade) (pt1)
Silver tends to take what people to say to him very literally: when Silver assumes he and Malleus are friends, Leona says he must be dreaming. Silver responds, “In fact, I am very much awake," much to Leona’s annoyance.
A similarly annoyed Jamil encourages Silver to talk turning the Spectral Soiree event as “Talking to us might help you stay awake” and Silver responds, “That’s very considerate of you. I was actually getting a bit drowsy.”
Ruggie attempts to joke with Silver about teaching him to haggle should Silver “ever end up out on the street”, and Silver responds with “Thanks”. Ruggie explains he is supposed to say something like, “Me, living like a peasant? That’d never happen!”
When Silver presses Leona for information about Malleus, Leona lies about having seen him. Silver believes him without question.
Later Silver says Lilia would be overjoyed to learn that Malleus has made a friend. Leona again asks if he doesn’t listen to a word anyone says.
During Vargas Camp the Equestrian Team is able to earn a Vargas Badge thanks to Sebek’s efforts, but Silver compliments him on getting dried off and cleaning his clothes, instead, possibly in reference to Sebek’s labwear vignette where he failed to clean a stain.
After a dramatic call for vengeance during Beanfest (and a retelling of his childhood, befriending bears), Jack, Vil and Jamil marvel at how difficult it is to tell the difference between when Silver is joking and when he is being serious.
Silver seems unaware of Malleus “brimming with jealousy” while staring at Sebek in his ceremonial robes, saying, “He seems fine to me.”
