Requiem
With the scene where they meet Billy Miles again and realize how much they've learned since they were there just seven years before and how much it changed them.
(Especially because it feels like they've come full circle in glimpses of life together with a family. They spent time essentially responsible for toddlers (Emily), kids (Gibson, Amber La Pierre), and now they meet some kids they helped years ago again only to find that they're young adults with their own children. They can see the possibility of that future together shattering.)
With the scene where Scully plays with Theresa's baby to keep him calm with a brilliant, incredibly bittersweet piano solo by John Snow is featured.
And the scene where Mulder keeps Scully warm intimately but respectfully. And the whole vibe is that they're terrified, but as long as they're together, they can have a moment's peace.
(They know a devastating ending is coming. It feels like they're grasping for each other while the whole earth crumbles, swallowing them.)
