*This isn’t me excusing what Chris Carter wrote or what the Cigarette Smoking Man did to Scully, this is just my way of making sense of it for me.*

I’m rewatching En Ami for the first time since S11 AND SO MUCH OF IT MAKES SENSE NOW.

At first, I really hated the story line for S11 because it felt like it came out of nowhere, but now that I’m rewatching it, it makes sense.

UPDATE: I’ve come to the conclusion that CSM did have a hand in Scully becoming pregnant in the way of he made it possible. Mulder is the father of her children and CSM can claim otherwise all day, but he’s a liar and is dead now.

I also think the reason why William had all these abilities stems back to her abduction, they made it to where her genetics would create a super soldier of a pregnancy ever took and with Scully it did because of what CSM did to her in En Ami. He made it to where she was capable of becoming pregnant and maybe he was supposed to inseminate her, but I don’t think he did, he’s always had a weird soft spot for Scully and I think he backed off at the last minute. Unaware of the romantic turn Mulder and Scully’s relationship took.

And when it was brought to his attention that she was pregnant he concocted this entire story to turn their world upside down so he could have one last hoorah. Even Mulder, with the correct timeline (its a bit sketchy but I figured she got pregnant a few weeks before he disappeared in May 2000 and she gave birth in early Feb of 2001. That is the only way any of it works) believes that William is his and doesn’t question it.
