I have seen series 2 countless times and while I don't watch GitF unless oddly compelled to anymore, I do watch School Reunion and all the others. I also watch series 1, 3 and 4. Over and over and over again. And yes, I do maintain that it was out of character. Its not just the emotion of the episode, which I think is where people get hung up and it's what you're talking about here. My issues go far beyond that. It was actively abandoning, excluding and putting his companions in danger. Love and romance and jealousy aside, the Doctor would NEVER DO THAT. He wouldn't do it to Martha or Donna either (which I think I said in a followup post). He doesn't do it before that episode, he doesn't do it after. (At least not until Moffat has the show, in which case he makes Eleven do those things continually). THAT is why GitF is horribly out of character.
