Villian!Stone creating a device that allows him to see inside of alternative universes, looking for alternative world with him and the doctor, only to find nothing.
Hes confused ans searches for ones with just the doctor to ensure the machine is working, and yup. 3 decades worth of alternative universes pop up. Stone once again searches for ones with him and the doctor, only to once again get nothing.
And then it dawns on him, there exists no other universes with him and the doctor.
They had one chance and they fucked it up.
If we get Villain Stone I don't think he's gonna be going after Sonic and co directly. It's not really their fault the doctor died (tho he could definitely blame Sonic for the injuries caused by the mech). I think the more likely target of his rage is G.U.N. They caused all of his problems. They erased the doctor as soon as he disappeared and tried to claim his tech + money. They experimented on Shadow (adding motivation if he cares about Shadow) leading to Maria's death and Gerald going off the deep end putting him into a state where he'd use Ivo. Also G.U.N built the eclipse cannon and if they hadn't done that the doctor would not have died. And of course because it's a sonic movie, Sonic and co could get involved cus they do technically work for G.U.N it seems.
