If you haven't read a book with a menstrual cycle, you should read Fire (by Kristin Cashore). It not only happens, but it's incorporated into the character's daily life.
That's on my tbr! I own it, thankfully.
I do know that Alanna freaks out about her first period in The First Adventure by Tamora Pierce, but that's the only time.
