This is such a good question! Here’s some of my favorites:
Hercules Mulligan striking a pose on “I think your pants look hot”
The fact that they actual take a shot on the word “shot” when Burr sings “if you talk, you’re gonna get shot”
Hamilton’s dance of celebration when after Eliza’s father shakes his hand
The entirety of the staging/choreography of Winter’s Ball/Helpless/Satisfied, especially how they use the turntable to “rewind”
The way Hamilton and Laurens look at each other at the end of the Laurens Interlude (before Non-Stop - it’s not on the cast album)
Jefferson encouraging the audience to cheer for him at the beginning of What’d I Miss
Jefferson’s mic drop after his verse in Cabinet Battle #1
Philip and Alexander hugging after the rap in Take a Break
Burr on top of the table during Room Where It Happens, and he jumps and the table cloth is pulled out from under him before he lands
Eliza pulling her hand away from Hamilton’s while he’s trying to console her after Philip’s death
Eliza taking Hamilton’s hand in It’s Quiet Uptown
The look on Burr’s face when Hamilton endorses Jefferson instead of him
Hamilton kissing Eliza’s hand at the end of Best of Wives and Best of Women

There are a lot of awesome choreography moments that would be really difficult to describe, too. The visuals in the show are just awesome in general.
